SGT isn't really one for suggestions but send him a patch and you might get somewhere. I don't think the PuTTY crew would be opposed to optionally saving settings in a file - in fact, they might have code to do that already (since there's a Mac and Unix version in CVS, and Mac and Unix don't have a registry..)
Having global settings that you can change, and have the global setting then apply to all sessions, would be a _lot_ of work - you'd have to redo the configuration dialog stuff methinks (which the PuTTY crew have just done) so it didn't save stuff back if it was still the default, or something. As for multiple sessions in an instance, again a lot of work which I think the PuTTY people are working on anyway. I suspect their desired end is to do what the ssh.com product does - still different SDI windows but they're all channeled down the one SSH TCP connection. Makes sense, since ssh2 protocol explicitly allows this sort of multiplexing, and it means you don't need to reauthenticate etc.
As for copy-paste, pah, it's fine the way it is :P
My current source, which is CVS as of a few weeks ago with custom icons and a shitty owner-drawn session menu for pageant (which displays said icons), is in ~locust/andrew-putty.tar.bz2 on despayre.
